You want to set the speakers left and right at ear height. Upright unless they say you can lean them over, under.
It doesn't have to be a perfect equilateral triangle with your head at the pointy bit but close is good.
Sub as such can go anywhere BUT I prefer to have that fairly central but under your feet is not wise as then you are feeling the bass which is not a win (unless playing Gears of Gore).

I have no truck with wall-padding but a couch and some curtains are wise so that your feels normal. Try to work 3/4 of the way along the longer wall as working the small wall tends to lead to more bounce and more turning the volume up (even more bounce). that couch (or bed) behind you is nice if you can.

Levels should be set for NORMAL listening level. NOT at jet engine levels as if loud makes ya more Rok Chik. About where you would listen to a TV show. That is your listening level and your Mastering level. Then, if like me you mix lower, add up to ~12dB ONLY for when compsoing/mixing. Again work quiet.
For the Sub, levels should be so that you can't tell that you have a sub at all. if you can hear it it is too effing loud. The right level is when you only notice when the sub goes off and you feel like the music thins. If your room sounds like a Lancer full of kids listening to Rap, start again.

Make sure that put in plenty of time to listen to great music before you start really using this new rig
